I like San Diego a lot. I've said a couple times that if I moved back to CA it would either have to be San Fran or SD. It's a laid back city, in my opinion, with a lot of quiet beach life where you can stroll around. I liked it. There are shitty areas like every where I guess but I've only visited the more quiet ones.
That's the problem - I don't know the areas really well! There's this one place on the beach w/ a flower shop and this really good mexican place. That should narrow it down. :0P
The harbor boat tour is nice and very scenic, especially if there are a lot of naval vessels in port. There are some very nice beaches over on the Coronado island, particularly near the :-D military base. You could spend days in Balboa Park. The San Diego Zoo is there in the park, too, and it's one of the best in the country.
We also took a day tour down to Tijuana and had an excellent guide named Valentin who was a Tijuana native and took us through some of the "real" city that tourists don't usually see. I'm pretty sure that was with ContacTours (www.contactours.com).
Oh, we also went to La Jolla which is supposed to be the ultimate exclusive district of the city. I guess it was nice, but the beach was not all that interesting, and neither were the "ritzy" houses that were supposedly so expensive. Perhaps it's simply attributed to the ridiculous real estate market out there. Or maybe I'm just used to fancy neighborhoods around here, like Brentwood and Franklin, which really are "Big and Rich."
I've only been once, but I loved Balboa Park. Also, I remember La Jolla (I think it was La Jolla) being a ton of fun; a quirky, funky, beachside community with tons of fun shoppes and people-watching opportunities :-)
Maybe Sea World? If you've never been a huge aquarium, it's worth it to go once in your life.

It's a great trip, though. You'll enjoy it.
